at the very beginning deoxys was planned to be one of the three sources why delta species pokemon are born with different elements than they should have.
his meteor is created out of mega stone material, and his chest gem is also a hint towards it.
they planned to make him the first DNA-changing pokemon who can form change on it's own. but gen3 games sadly didn't allow them to do this so he had just one form per game. and the story was scrapped in order for them to do the gen3 lore and story we know today.
