The problem is a lot of Ohmori stories feature antagonists who don't receive retribution or punishment for their actions and it's unsatisfying in a general, narrative sense. It's the meme of "noble villain who was in the right" taken to its logical extreme with hubris being their downfall, but not only is it tiresome when so much media is trying to make these kind of sympathetic villains and fumbling the results, it's resulting in a LOT of characters who end up causing the major conflict of the game by simply existing
Characters like Zinnia, USUM Lusamine and Rose are considered bad because if you take them out suddenly there is no conflict, and since they're 100% unrelated to the game's foundation of what the player is doing (the league challenge) it comes across as an insufferable waste of time. This is an issue with the plots grandfathered by Team Magma/Aqua, but exemplified the more text they put into these games and the higher the stakes attached to these world-ending plots
