Why on earth were Lugia's eyes and spines black in FRLG?

Palette limitations, it's already at 14 sprite colors there, they'd need at least 3 more out of a limit of 16 for the specific color of blue it was meant to be. That's really the only reason. However, Lugia's original artwork was colored black like that, it was changed sometime for the Movie/Gen 2 however, probably just because it didn't show up as well in animation or it just fit better with the brighter blue belly (since that was also a much lighter pastel blue originally too).

Anon he literally says they were originally black in design (they were blue in gen 2). He's not wrong, there are 2 random gold pixels on Gen 3 Lugia that causes the issue with the pallet.

some of Gen 3 sprites were different than the designs today
Regirock has different proportions
Registeels center caves in much deeper
Delcatty has a moon on its forehead
There are probably more, but I cannot remember them

Back in Gen 2 and Gen 3 Sugimori couldn't decide whether the spikes should be dark blue or black. By Gen 4 he eventually settled on dark blue. The black spikes were probably a failed revision of the original blue spike design, since Lugia was created by Shudo for the second movie and the spikes in the second movie were blue.

Lugia was created by Sugia, the only thing Shudo did was suggest a Pokemon that controlled ocean currents. He had no part in Lugia's design, usage, legendary status, gender, etc.
