The story ends with OUR Pokemon telling N that they want to be subservient cockfighters because of the unique bond they formed with US, the player, which we know is unique because N hadn't heard things like that from any other Pokemon before. It broke down the physical and mental walls Ghetsis built around him that limited his worldview.
If he talked to a Pokemon like Ghetsis's Hydreigon, it would probably spout every slur in Pokespeak it could before saying it would kill Ghetsis if it wasn't for the refreshing comfort of its Pokeball.
The point of Gen 5's stories was to ask the question "is the current system of catching Pokemon while we live in harmony with them, morally okay" and the answer we ended with is "for now, yes, as the positives outweigh the negatives, but it's not perfect"
Team Plasma's message can't work in the current time period of the Pokemon world, because of groups like Team Plasma and the amount of infrastructure in the world that's reliant on Pokemon cooperating with humans, but it could work at some point in the future.
