The TCG games took place in a different universe (not surprising considering that Pokemon exist only on cards there) but still did the job right.

The anime and PokeSpe were still in the process of searching of their identity and had many oddities that wouldn't happen in later gens (especially PokeSpe, with Kusaka's fondness of random destruction and shallow understanding of the game's world in some cases).
Sometimes I wish we had Kanto and Johto re-adapted into the anime in the more modern style (think of the way how Sinnoh, Unova and Kalos adapted the game's world, or even Alola to some extent). I'm sure we wouldn't have that many omissions of game locations and characters (and maybe some less bullshit OCs and random locations, though newer series still had a plenty of them - they stopped only in Alola) or random decisions like making Bill a Dragonite freak or Ruins of Alph (one of the most important places to the game's lore) becoming just a filler episode location housing Fossils instead of Unowns (I guess the movie is to blame here). Johto generally overdid it with fillers and random bullshit between Gyms, to the point of being painful.
Origins partially did what I want but I'd prefer a full series.
What I loved about that time was how many different manga adaptations we had back then. Even if one omitted some aspect of the game's plot, the other adapted it.
I wish Golden Boys wasn't cancelled midway, though...
