Raikou represents the lightning bolt that started the fire by violently striking at Lugia's perch.
Entei represents the fire that consumed the tower, the three Pokémon inside and threatened to burn down the entire city.
These are not positive things to represent, but Raikou and Entei are representations of them nonetheless, the rain is positive because it saved the city and was followed by the rainbow that revived the fallen into the beast trio, there is nothing to appreciate about the raging bolt that tried to strike Lugia down or the gouging fire that tried to consume the city and everything in it.
If Suicune is Ho-Oh's favorite because it represents the rain, then what does that say about Raikou and Entei? What they did isn't really a factor here because Suicune didn't do anything either, yet it gets special treatment.
