If mother's species determins the egg, how did male only pokemon didn't go extinct before scientists artificially created Ditto?

Honestly, I think it could be pretty fun to have one-off opposite gender forms of fe/male-only Pokemon, like that one-off Ursaluna in SV.
Like for example, scientists randomly discovered this female Tauros just roaming a field. She doesn't look particularly different from a regular Tauros, she's just... a biologically female Tauros somehow. (Or I guess she could look different too. Tauros was just a random pick, and probably a bad one because people would argue that female Tauros is Miltank, it could be anything.)

(Had to write fe/male-only like that because it's catching the filter...)

To make it clearer because my attempt to bypass kinda sucks, by this I mean "male or female", not just "female".

If Game Freak decide to add it to a game, yes. The problem remains several factors have coalesced to allow Game Freak to not need to allow kids to capture an old evolution in a new game, because Home exists and Gen 9 is dual-way transfer (ie an elekid caught in SV can be sent back to SS, BDSP and SV and evolved if desired) and the new system is going to be backwards compatible, meaning a game bought three years ago will be able to be ran and played on the new system. The main factors to everything being added in some form catchable was the one-way transfer - kids couldn't send a newer shitmon back to an older game, so new kids had to be allowed to catch the older shit. That's irrelevant now, they buy SS and SV they can send stuff willy-nilly cross-gen. So they're being forced to buy them all to catch them all now. But as Ursaluna and others aren't actual hisuian variants, they're going to show up sooner rather than later when they run a Hisuian biome in a future DLC.

It seems to me they really didn't put too much thought into the breeding system and just wanted a game mechanic to let players get more Pokémon. The breeding game mechanic has logical problems like what you pointed out and also goes against the morals of the series. All the "lore" surrounding the breeding mechanic is dumb and seems to me like Game Freak's desperate attempt to make sure people don't think too hard about the implications of how breeding works in the games, which wouldn't have been a problem if they had actually did the idea right but that would require effort.

So just ignore the entire existence of the breeding mechanic from an in-universe perspective and treat as only a game mechanic or just make your own headcanon.

I sort of think similar.

I think the Undiscovered Egg Group is a sort of catch-all for different reasons we can't have some Pokémon breed like:
They just literally can't breed at all such as the Baby Pokémon, gen 8 Fossil Pokémon or some Legendary Pokémon and Mythical Pokémon.
They can breed or reproduce but in very different and complicated ways that don't work in the usual breeding setting for the player, which is likely the case for some other Legendary Pokémon and Mythical Pokémon and Ultra Beasts.
They just outright refuse to breed at all despite being totally able to which I suspect is the case for Cosplay Pikachu, the Pikachu in a cap Forms and Battle Bond Greninja.

Scientists haven’t identified the opposite sex variant of the species yet. Mandibuzz supposedly have males but they haven’t been discovered yet. The baby in Kangaskhan’s pouch is evidently the male according to the teraleak notes on the mega, but we never encounter the males as adults either. Yep. We know UBs reproduce through other means as we can see from the environmental storytelling in their home worlds, and Solgaleo/Lunala creating a Cosmog for the player. Meanwhile other undiscovered egg group mons like Nidorina/Nidoqueen are straight up infertile.

Some legendaries besides the SM duo also definitely reproduce offscreen. Mewtwo is Mew’s child, The bird trio hatch from eggs in Snap. Lati@s travel as herds and are just the male and female of the same species. Urshifu are a regular species in whatever poke-China region they hail from. Arceus will shit out eggs of Dialga/Palkia/Giratina if you ask nicely, evidently. Manaphy can breed, but are seemingly only conceived as Manaphy instead of Phione in the coldest seas like presumably the arctic circle. There was a Lugia in the anime with a child. Terapagos used to be a regular species, but the only one the player can find is a singular male. Koraidon obviously needed to breed for Cyclizar in the present to exist, and Miraidon likewise didn’t just pop out of thin air in the future. Same for the beast and musketeer trios given the paradoxes. Keldeo also had parents at one point, but they died in a fire.
