according to japanese patent law, it doesn't matter if you're actually the first person to invent something. if you're the first one to file a patent you get the patent.

No, because in any country with a sane court system, you can cite examples of prior art to completely invalidate a patent's legality.
Japan is not one of those countries.

When I cite "Prior art", I don't mean literal art. This applies to mechanics as well, and Pokemon is far from the only IP to utilize the patented concepts they're suing for, especially so due to said patents not being certified until somewhat recently.
