In the anime, for big matches, Pokemon should have entrances and entrance music when they enter a battle. Like League matches once they enter the serious part of the tournament, say quarter finals onwards. Maybe last 16.

You could let your 6 out but then decide which specific ones to bring in in the moment once the battle has started
This could be further alleviated though by having separate entrances
There could be separate backstage areas and walkways on opposite sides of the arena/stadium
So first the trainers both emerge from their respective tunnels at opposite ends of the arena
Simultaneously, without much music or fanfare, fairly quickly
They meet in the middle, shake hands, then assume their positions
They will have already decided their lead mons and submitted their choices to the ref, so that can't be changed
Then their lead Pokemon get their entrances
Guests first, so always the away team
If there is no home or away trainer, if it's neutral, then a coin toss beforehand will decide who's 'nome' and 'away'
If singles battle, the away team lead mon makes its entrance first from its end, the arena announcer doing a nice job, music, lights, pyro, all going.
Then the home team lead mon.
If a double or even triple battle, it's the trainer's choice whether to let each of his lead mons enter separately, or together
Anyway, each time another mon enters the battle for the first time, it too gets a big fancy entrance - whether replacing a fainted mons, or being switched in.
Once it has already entered the battle though, every time it switches back out, it just leaves the field and stays on the side, and it tags in and out of the field like in wrestling. They have to sit behind the trainer. That way they get to talk strategy too.
