Conkeldurr are all Alder's Pokemon that he lends to the Elite Four. Considering he's known for often being absent on his travels and relies on the E4 to run things, it makes sense he leaves some Pokemon behind to help out. When Grimsley left, he returned Krookodile, and so doesn't use it in the Battle Tree
(Either that or he lost it to Giovanni, who also uses Krookodile in PWT)
