I honestly wonder if the Chao influenced Manaphy's design.
While Japan doesn't really care for Sonic, it's known that Game Freak is full of Sega fans. It's possible some of GF's staff at least liked the Adventure games. And I'm pretty sure those were the most popular Sonic games over there.

Looking at it purely one visual design, I see what you mean. Having less colors and being overall similar makes it much cuter.
Just wish they made the Phione more of a lateral change. It’s apparently bigger than Manaphy so it having higher defenses and HP would make sense. Though keep Manaphy’s BST higher.

Not really. It's only taller because it gets measured to the top of the flotation sac. See >>57182175
The heavier weight likely comes from stored air.
