It was probably going to be a proper legendary at some point in development but they realized that gen 4 was already a smorgasbord of legendaries

Considering the ost, how unique the encounter is and the fact that in Pokespe it's classified as a legendary-esque Pokémon is safe to assume that there were bigger plans for Rotom
