Gen 2 was guilty of overpowered bastards too, Ho-Oh can literally raise the dead and turn them into Legendary Pokemon, Lugia can create 40-day storms just by flapping its wings, and Celebi's a literal fucking time traveler.
At least Mewtwo was just strong because it was an unnatural genetically modified freak and not because it's a being who naturally has godlike powers that you can just cram in a ball and turn into your slave.

Gen II's Legendaries are more like kami. Ho-Oh is pretty much the Houou, Lugia is like Wadatsumi, Raikou, Entei, and Suicune are extensions of Ho-Oh's legend. Celebi is like a local village's guardian deity.

Groudon, Kyogre, and Rayquaza are cataclysmic monsters akin to the Behemoth, Leviathan, and Ziz. They alter the planet when they appear. Regirock, Regice, and Registeel are mysterious golems, seemingly created by something but with life breathed into them. Latios and Latias are mystical draconic creatures that are sort of Atlantis-tier. Jirachi is an embodiment of Tanabata with Hikoboshi and Kaguya-hime, its wish-granting power is pretty absurd. Deoxys is a mutated space virus.

Arceus is a creator god, and Dialga, Palkia, and Giratina are beings representing time, space, and antimatter. Uxie, Mesprit, and Azelf represent the three aspects of spirit. Regigigas is an extension of Regirock, Regice, and Registeel's idea, but their "leader". Cresselia and Darkrai bestow dreams and nightmares, but didn't create the concept. Heatran is just something that exists in a caldera. Shaymin and Manaphy are relatively rare, while Phione spawn from Manaphy.

The scale increased every gen, and then Gen V scaled it back to something between II and IV (Pokémon that represent a concept but aren't the origin of that concept, and Pokémon that correspond to real life mythology).
