Not every legendary and mythical pokemon has to be some world ending deity. Look at Manaphy and Phione. It could be that it's simply incredibly rare, maybe they usually live in the mantle layer or something.

It could be implied it has a connection to Kyogre in some way, since the whale is referred as the "mother of all life" or something in SWSH and is generally acredited as the god and sovereign of oceans. Sadly I don't think the leaks even mentioned anything related to Manaphy so confirming it for sure is kinda hard.

Heatran is speculated to be the "Gordon" that's one of the 3 Pokemon under Groudon in the chart forming a trio of Cresselia and Darkrai as representing "earthly desire"

They wanted to make another Kanto Birds kind of Legendary, I.E. a Pokemon that's just rare and has notable elemental control compared to other species of that type.

Unfinished pseudo legend, but Game Freak forgot to make it genderless when the rest of the line didn't make the cut. It's why Sinnoh only had two fire lines.
