Context for newfrens:
If Mewtwo was only created in the late '80s/early '90s, how do there exist mega stones created thousands of years ago that resonate specifically with Mewtwo and have no effect whatsoever on Mew (who did exist at the time).

Have we learned anything from the leaks about why they were billing Mega Mewtwo Y as "Awakened Mewtwo" early on? It feels like something they were doing separately until they revealed it was tacked onto Mega Evolution and that never sat right with me. All I ended up seeing about the XY leaks were early gameplay builds, some axed mons, Southern Kalos being cut and the character bios that said the mom was Irish

Have you forgotten the lore?
Mega stones are elemental stones that got hit by the radiation from the Ultimate Weapon and just so happen to cause a specific Pokemon to Mega Evolve if held by it and also in close proximity to a human who holds a key stone.
The lore is dumb as fuck but nothing about it forbids certain mega stones to harmonize with artificial Pokemon.

Mega Mewtwo was originally conceptualized as "Mewthree" together with "Meta Charizard", this was before BW release even. Awakened Mewtwo was just a way to avoid refering it as Mega Mewtwo Y before it got revealed as such.

We don't know what ties a particular Mega Stone to a Pokémon. It just be random. And even if isn't random, Mewtwo's DNA theorically has "every" Pokémon imprinted too so he could be Mega Evolving using a biological connection to another Pokémon compatible with the Mewtwonite. There's no inconsistency unless you are dumb or have false knowledge.

Far ORAS is concerned, Mewtwonite is created after Primal Groudon/Kyogre change Hoenn's ecosystem by releasing a lot of energy. You can only find Mewtwonite in postgame so we don't know if Lysandre firing the Ultimate Weapon created it or not.

Megastones just resonate at a certain frequency, which just so happens to resonate with specific pokemon
Mewtwo has two of them because one is resonating with his original energy/DNA from Mew, and the other with his own
that's also why his eyes are Red in mew form and Blue in Mewtwo form, together they make purple
Charizard also has two because he's just really cool

The Ultimate Weapon also isn't responsible for all Mega Stones, ORAS has Rayquaza's Mega Stone forming from a meteorite that came from space.
