Pokemon don't hop into the ball and shrink, they turn into red energy, and are released via red energy beam. That's been the case in all of the anime. (The games vary, though, but that seems to mostly depend on the gen.)
Plus if it was just Pokemon shrinking, we'd see actual cases of it in the games, or all Pokemon would just know Minimize as a mandatory fifth move.

Broke your Pokeball? Keep your Pokemon in a glove until you can get a replacement ball.
Try catching a Ghost Pokemon normally like some kind of noob? Nah, they just phase out of it and can only be caught if paralyzed, frozen, or asleep!
None of this shit happens because shrinking isn't canon.
