Looking back, I think the original lore, in which regular animals exist in the Pokémon world and the Pokémon themselves are these mysterious, cryptid-like supernatural creatures that only started being properly studied a few decades before the story began, was superior to the idea of Pokémon being the entire fauna of the world. It gives a bigger sense of awe and mysterious to the overall atmosphere of the series.
