I'm guessing Lysandre comes back and gets together a company to modify the city under the guise of 'urban redevelopment', but in actuality he's turning the whole city into a parabolic dish. Instead of capturing sunlight though, it captures mega energy/infinity energy. But how do you get that energy? You need Pokemon bioenergy right? Well, why not introduce Wild Areas? You don't need some other Route when all your potential fuel supplies are in city limits.
I imagine the whole ZA Battle Royale is part of this as well. You know, having a whole city packed full of battling trainers using Mega Evolution in pursuit of a 'wish' is probably powering some machinery in the background. Or maybe if you defeat a whole bunch of Mega Pokemon your Key Stone gets super powerful or something. (Enough to control a superweapon?) The berserk Megas are probably going haywire because of the overwhelmingly concentrated energy being collected, too, Lake of Rage style. (Like being irradiated from constant nuclear exposure.)
And Zygarde/ANGE? I'm gonna guess ANGE is just a second superweapon (Angel of Death, maybe?) where Lysandre is going to turn the city into some FMA-style transmutation circle and use the resulting infinity energy to nuke the country/the world. Zyg tries to figure out why Lumiose is turning into a mega energy powder keg, but eventually gets captured and corrupted into a Mega form that wields ANGE like a Metal Gear. (If that holding-a-weapon leak is right at all.)
Of course, in the end, I'm sure you'll save Zyg and stop Lysandre's plans, but it's still fun to try and imagine what's going to happen.
