Lugia is nothing more than a cross promo from the movie, and the reason it's nowhere to be seen, is because all the towns were already finished when they retroactively decided to squeeze it in, to get movie-watchers to buy the games, and to make a second cartridge to sell more units, so they made up some shit as to why it's nowhere in the towns, why nobody talks about it, and why in every meaningful way, Lugia exists outside of the story, the world, and why nobody gives a fuck that Lugia even exists. They later expanded this, and made proper lore for Lugia.
But during the time of the Gen2 games GF employees that worked on the games said it themselves. It's the dead-all, official, from-the-top answer of Lugia's place in these games.
