Huh, come to think of it. Why didn’t the professor just throw a master ball at one of the two? As someone who is dealing with very dangerous creatures of dubious origins he should have a couple of them balls on his person just incase he needed to put one of them in timeout.

They were already in Master Balls, technically. That's how the machine retrieves them.
It's weird how the bike Raidon was in a normal Poke Ball. Probably just an oversight.
