At first, Team Flare seems like a normal evil team like Team Rocket. (No offense, Team Rocket is a classic evil team, but they didn't really have a goal other than be in control of Kanto and Johto.)
You couldn't really pin-point what their goal was at first, until you found out Lysandre was their leader... But who didn't know, I mean come on now. Team Flare did a whole bunch of stuff, like take over the Pokeball Factory, try to steal an Abomasnow, and were studying the stones... Well gravestones on the route after Grant's gym.
The whole game Lysandre preached about wanting a more beautiful world, and would destroy it from becoming any uglier. I personally don't think people understand him the way I do, because I can totally see where he's coming from.
Now I wouldn't play God and destroy the world because I thought it was becoming ugly, no, but I see what he's talking about. People do shitty things every day like murder, theft, kidnapping, Etc. and I never truly understood that until I got older.
Lysandre didn't mean the world was LITERALLY becoming ugly, he meant the people in it were doing ugly things while Lysandre spent his life doing things for people, which in his eyes is a beautiful thing, and I agree.
And when you really get down to it, Team Flare pretty much had control over that region, though it wasn't as obvious as Team Rocket
They were spying on people through the Holo Caster, Lysandre Labs in general created things for people, and they had control over the weapon. All they needed was Yveltal or Xerneas to power the weapon, and they did at one point.
Now do I think people should love Team Flare? No, we all have our own opinions. Do I think people should give them another chance? Honestly yes, but I'm not saying you HAVE to love them. I'm just hoping they can try to understand them a bit more.
