What's the lore explanation for type reclassification?

An example would be Clefairy. What occured in universe that made them reclassify it as a Fairy type?

It's a retcon. They added the Fairy Type, they felt Clefairy obviously fits being a Fairy Type, so they made Clefairy now be a Fairy Type, it's canon now that in-universe Clefairy was always a Fairy Type.

Also, in-universe, Types aren't something "assigned" to a Pokémon, they just are that Type.

they're different universes in the Megaverse they've always been Fairy

Clefairy previously being a Normal Type in previous games is not something is just because they didn't do the retcon of making Fairy Type then. But Clefairy is now Fairy Type and always has been in-universe. It's simple.

The idea of new types being "newly discovered" was dropped pretty quickly. It was dropped in FRLG for Dark and Steel, and it was dropped immediately in ORAS for Fairy.

Those types just always existed now.
