Pokeballs are a necessary evil; they can prevent oversized/flammable/etc. Pokémon like Onyx/Rapidash from causing unruly harm, shelter them from the elements, and even save their life.

It's sad they're just sent off shortly after hatching. You should at least be able to sell/donate them; perhaps trainers later in your playthrough use them against you!

With enough support, a separate, structured society full of Pokémon (no humans) would thrive and function on its own in due time. Every Pokémon should have a place there, need be.
