No one really cared about secret bases, but there was Join Avenue and Dream World, contests were replaced by Musicals and Pokéstar Studios, almost no one used Pokéradar, BW2 introduced Hidden Grottoes which is similar in the fact it allows to to get rarer Pokémon, finally trainer customization, a thing they hadn't considered until the next gen. I'm willing to bet that if we had never gotten customization, no one would really care.
