Giovanni isn't his master in the way Ekans and Koffing are talking about. Meowth doesn't have a trainer and joined TR on his own and also makes his own decisions on continuing to be evil or sometimes quitting TR.

Even aside from Meowth and Malamar there was that Teddiursa in Johto and Togepi in Sinnoh. And even in the Japanese dub you could make an argument that Mewtwo is committing evil even when not under orders from humans.
