They're average/common pokemon from THEIR dimension/plane - a Weedle in the poke universe we know would be considered an Ultra Beast to the inhabitants of a different universe/dimension
That fucker Hoopa is 4-5th dimension being editing/altering reality for an unknown purpose

It's weird enough that there are somehow mega stones for a manmade Pokemon like Mewtwo that can somehow just occur naturally. It'd be even weirder for there to be mega stones for Pokemon native to alternate dimensions.

Because the event that created mega stones is something that happened in our world

You’d need an UB world where something similar to the ancient weapons being fired happened, but UB civilizations are too weird and even then they have necrozma absorbing everything so there’s no chance for mega stones to be created

Even exploring the concept of hyperspace, I don't think he can touch Ultraspace or anything in the distant past/future.
