I remember some anon here saying “Zygarde used camouflage to turn invisible and saved everyone from the weapon” way back when XY first came out. He probably doesn’t even remember his headcanon, but I hope he’s out there to see it validated.

If I'm reading it correctly, it's not that both are canon, just that Team Flare captured both legendaries in their dormant state in either version, but it's kept ambiguous which one they actually put in the ultimate weapon so it could be either version.
