What they should have done is show the rogue megas actually causing problems in the city, and have the questlines revolve around them instead of the NPC factions.
Mega Malamar actually hypnotizing people and commanding a legion of Malamars, Victreebel actually going out of control and polluting an area which you have to cleanup with water mons, Mega Hawlucha disrupting the ZA Royale etc because of its urge to fight everything. Even if its too much you could still have like 6 of new megas be 'major' bosses with their own storyline, and the other megas can just remain as regular boss fights without one.
