So what exactly happened to the gym in Lumiose? Did Clemont get evicted while they tried to sort the issue with the tower out? Did he just stop renting the place out because the league died? What's the deal?

He probably resigned as a Gym Leader to work on developing the Rotomdex and probably Rotomphones too. Would be very like him to be the source of the smartphone revolution in the Pokemon world, especially since Kalos' existing Pokedex was already a tablet.

not actually confirmed whether he left lumiose, just that the gym isn't in the tower anymore
hard to take his absence from the game as proof either, considering the majority of the kalos cast including the ones that explicitly still live in lumiose are conveniently off doing something

But we can assume Clemont and Bonnie they don't actually live in the tower. Gym Leaders don't live in their gyms, they have homes. In the anime, their dad owns an electric appliance store that's also their home.
