It's possible that NSS will exclusively make Nintendo games, or serve as a support studio for Nintendo, similar to Monolith. On the other hand, Nintendo recently acquired Shiver, and outright said they'll continue to develop ports for other platforms and studios. Nintendo recently talked about acquisitions and how they see value in the unique quality partner studios bring, and worry that acquisitions could harm their company culture and homogenize their output.
There's a chance NSS will still have the opportunity to take outside pitches and do contract work. Nintendo likes when their big series have a permanent home, so I could see them being turned into the Smash Bros studio, with flexibility to work on other projects during gap periods, with a split team structure for Smash DLC development.
