X is just bad; a worse, less cool Mewtwo in everyway possible. And the very concept of Mewtwo becoming a more physically oriented fighter is dumb IMO.
Y at least has an interesting design, (minus the feet) but doesn't look at all like a powered up Mewtwo.
Both are failures but Y wins by not being dumb.

mewtwo Y is just better thematically
it's smaller and looks frailer because its psychic powers are so strong that the rest of its body is now atrophying and that's reflected in the stats with how it's faster and hits harder but has less defense
mewtwo X looks dumb and the ultimate psychic pokemon becoming a fighting type that punches things is really lame
