Megas were never evil at any point, the Alola Pokedex entries were worldbuilding meant to show the difference between a culture like Kalos that has plenty of experience, caution and reverence for Mega Evolution as a testament to the bond between human and Pokemon, and Alola, a region with minimal Mega Evolution experience; only a few research subjects for their Pokedex entries had strong bonds, therefore most others were very obviously undergoing excruciating pain and suffering, which is consistent with what GameFreak and TPC permitted OLM to show in the XY anime with Korrina's Lucario, later reinforced by Rogue Mega Evolutions in XY, bondless Megas who undergo pain and suffering due to being wild Pokemon.
Unfortunately this worldbuilding instead became widely misinterpreted and damaged Mega Evolution's reputation, which is why they pushed it into spinoff media and gave it enough time for a new audience of kids to get enamored with the concept all over again, with little risk of "Megas are bad, actually" chatter dissuading them because the only people talking about it would be lamer adults with nothing better to do in their lives.
