As a kid I figured Pokemon evolved from existing animals, so naturally there would still be some animals in the world that had not yet gained their pseudo post-apocalyptic pokemon evolutions caused by radiation or whatever.

Nah, it's pretty cool watching them prey on each other and the countermeasures they use to avoid being preyed on. Both realistic and fantastical at the same time.

Example: Wailord using sonic attacks confuses Wishiwashi's banks to devour them by the hundreds, but if it is too slow, Wishiwashi will form its school form and kill Wailord using kamikaze torpedoes

It was kinda cool the way Tajiri envisioned it earlier on, where pokemon were a new field of study that still baffled biologists and scientists

The ecology of Pokémon and interactions between species is one of the only redeeming factors of the otherwise sloppy and embarrassing world building of Pokemon’s main series. But those can still happen even with animals existing. Also it’s almost never shows up in the games because shilling the industry plants, Ohmori’s pedophilia, and cutting corners are more important to game freak.

They almost referenced Tajiri’s original animal lore for the 20th anniversary. They considered incorporating into SM the lore that Pokemon replaced regular earth animals by coming out of ultra wormholes, and mentioned Indian Elephants as a specific example. Yes, we could have had “all Pokemon are UBs” stated by the game directly.

New Pokemon are always being added, and they always existed in universe, si the real number of Pokemon species is probably in the millions

Real animals alongside Pokemon is far more logical, and pushes the series into being sci-fi like it was originally.

If pokemon had just been stuff like Jigglypuff, Blastoise, and Mr. Mime, I can absolutely understand why it feels normal to have animals also occupy the same world. But Rattata and Pidgeotto have existed from the very beginning. Maybe there are more regular animalistic non-monstrous Pokemon in later gens, but Game Freak fucked up any type of cohabitation with the creation of those two lines. Pokemon are the equivalent of animals. No, they aren't 100% analagous due to their near-sapience (or full depending on the game), but that's the closest you're gonna get. That's what makes the world interesting.

It made sense to have animals when the Pokemon world was an alternate version of the real world (real world countries and historical events were referenced), but after the transition into a fantasy world that's only loosely based on the real world, it didn't make sense to keep animals

Even in the early anime there is primitive culture and abstract thought from pokemon.

The only difference is that sci-fi will try attempt to do biology on a fictional creature, doesn't matter if there's real animals or not, while in fantasy it can just exist for no reason.
