You're also ignoring modern shiny consideration, Greninja's shiny is black, because it's a fucking ninja frog, dressed (coloured) like a ninja for its mission. Turning it green just because wouldn't work with the design, save turn it into a green ranger (or whatever the fuck the super sentai character that became Green Ranger in the first series of Power Rangers (stopped watching after that, grew older and out the age bracket for it). I'll admit, I think purple 'Zard is cool, but at the same point I know Gen 2 promo art for shiny pokémon depicted 'Zard as black, so purple 'Zard was a GBC screen concession. They present these things deliberately, that extends to choosing one colour scheme for the rare version. They could do a whole host of shit more to better reflect animal genetics in the real world (copying cat coat genetics with catmon breeding, meowth with a meowstic-hue to its tan fur, skitty with a glameow coat, etc etc). They don't because it's easier to market one design as "the" design, than have a half-dozen or more schemes, which people invariably ignore the lesser or perceived worst of the set leading to them producing stuff to sit in storage costing money.
