Having the conflict coming from the notion of "what if pokemon don't actually like humans all that much" is interesting but also sort of undermined in that the player can't engage with that question beyond just normal pokemon battling. So despite the interesting questions proposed, the plot is functionally the same as most other pokemon plots in that the player wordlessly facerolls the bad guys with his team.
BW asks an ideological question and just answers it the same way you beat a route 1 bug catcher.
Personally, I like B2W2's story a bit more. It drops some of the pretention while also adding depth the Unova due to it being a direct sequel. It's a setting with a tangible history and context now which in ways elevates the more simple plot. New Team Plasma seeks power in a direct way after their previous subversion failed so it fits better with Pokemon's inherent "I'm morally superior because I'm a better trainer" gameplay.
