Yes, technically GF is the one developing the Pokemon games, at least mainline games, but Nintendo, GF, and TPC all have a shared interest in keeping the Pokemon brand as mainstream friendly and clean of "controversy" (the general public does not consider dexit or performance issues controversial) so that the money keeps coming in.
But again, personally, I agree with you. In my mind, the best outcome would be leave it up to the player. Let them play as who they want, and date who they want, because it gives everyone a choice. Pokemon games can and should be primarily about the Pokemon, but doing a bit more with the human characters would add an additional layer of immersion, depth, and fun.
