Depending on how you want to treat game mechanics/balance vs world building in gen red/green/blue versions
Ponyta could only be caught inside a burnt down abandoned building, on an island, off of the mainland. Coincidentally, a lot of other fire type also can only be found here, same with some toxic Pokémon. Were they being smuggled in order to power the machines on that island for the obvious experiments they were doing? Are the toxic Pokémon like grimmer and Koffing the byproducts of this testing?
Now gamewise, it's simply the [fire location] where you can find fire types, similar to how the power plant is a place to find electric types or Seafoam islands for ice. But if you want to apply some story to how they appeared there but nowhere else? Obviously, they had to have been brought there, which means they aren't native to the mainland.
Similarly, the safari zone is a place where rare Pokémon are brought to be captured for sport. That's literally what a safari was primarily for, hunting. Then there are also trade Pokémon only that you can't find in the wild, or that are given to you (starters, Eevee, Lapras)

Moonstones come from space so without them, they probably wouldn't exist.

Most are self-explanatory. Legendary Pokémon wander, same with snorlax as once you kill them they "run to the mountains" and you can't find them anymore. Clefairy/Clefable are from the space, which leaves Diglett as a special case so hear me out

>not even zubat, THE cave dwelling Pokémon.
The way I see it, Diglett are fiercely territorial, and pushed out every other species in an ecosystem and dominated it. That sounds like an invasive species to me.
So when you think about it, Kanto doesn't have a lot of native Pokémon.
