Now that both are booming, and GF/TPC are less reliant on Nintendo, they're weary of Nintendo trying to make Pokemon more of a "Nintendo brand" again, like they did before TPCi was established.
GF are paranoid, but rightfully so. There's a reason the brand distanced itself from Colo and XD for so long, why Masuda laughed when asked about those games. For a long time, those games represented a worst case scenario for GF, one where Nintendo had more power and exerted more control over the brand. GF are deeply reliant on Pokemon. They'd rather release a mediocre product they control than a great product that cedes control, even if it's just optics. Headlines about monolith "fixing Pokemon" would be a disaster for them.
