That's the main difference. Aside from that, the other main difference is whether you fight Team Magma or Team Aqua in the story (both team will appear in both versions, but in each game the opposite team will only play a minor role, i.e. in Omage Ruby you fight Team Magma while Team Aqua only plays a minor role). Oh yeah, each team has a different cute girl, if you care about that.

Later in the game, after catching the cover legendary, DexNav also allows you to capture some Pokemon that are not native to Hoenn, letting you fill out your Pokedex.
There's also the Roaming feature unlocked later in the game. It lets you catch a lot of past legendaries, some of which are exclusive to each version. There's also the "Mirage Spot" feature - each day, a different random island will be available with the Roaming feature, and they feature more Pokemon that are not native to Hoenn, letting you fill out your Pokedex. You use to be able to share your daily Mirage Spot online and take those of other players, but that's not available anymore, and you could use Street Pass to share them but not a lot of people are using that nowadays, so you'll most likely be locked to one island a day.
