Are there or are there NOT multiple of an individual legendary in the game canon? ARE there multiple Rayquaza, or is it just widely believe there's just one, when in reality there are multiple??

Some methods of obtaining Mythical/Legendary Pokémon shouldn't be taken seriously as canon, due to them being a result of wanting to have a way of letting players obtain them in a game without them having to think of an actual meaningfully proper way to integrate them for every one of them, or just as a result of regular gameplay. In canon there are multiple of some of them and for some of them there is only one.

That's putting it very briefly. It's a very messy and complex subject. As which ways to obtain them count and which Pokémon are one individual or not is heavily debatable.

The legendary bird trio are the best examples of legendaries that are numerous.

I would not take that as proof of them being different from the ones you encounter in gen 1. Oak is supposed to still be in Kanto/Johto for his radio shows and researching in Pallet Town yet he's also in Eterna City to check on your National Dex progress. We know the birds in Platinum migrated from Kanto and there's no reason to think that either the Sinnoh or Johto protagonist catching them would prevent the other from also catching them.

So can Mewtwo. But we're not going to assume that Mewtwo broke out of its lab and then Fuji went ahead and made even more who all decided to crash at Cerulean Cave?
For the record I don't think the birds are one of a kind.

Considering the dlc takes place in a dream dimension created by darkrai I assume all the pokemon located there are dream creations. Magical world of pokemon and all means they're probably no different from "real" pokemon, but instead of hatching from an egg or whatever they were spawned into existence because darkrai got injected with mega energy.

I'd wonder about what that means for the mega pokemon, but most of the time korrina was like "oh, mega ____ is a ____ type" which would mean she's encountered that mega in the real world before.

in hg/ss arceus event you can get Dialga, Palkia, and Giratina from eggs.

Also in hg/ss there is multiple Enteis since one of the battle frontier members Darach has one.

Like she mentions mega staraptor is part fighting type meaning she's fought it before hyperspace lumiose came into existence, but others could have in fact been spawned into existence thanks to someone just dreaming that a mega crabominable exists.

It only makes sense from a lore perspective for there to only be one of box legends like Fug, Zekrom, Solgaleo etc. The only reason you can get more of them is because this is a video game and it would be shit design if you could only obtain a Kyogre via transferring it from Gen 3/6.
It's the same reason the player character can capture 500+ Pokemon, stuff them in a PC, and never have to care for them ever, or why time will rewind if the player ever loses a story battle, or why certain Pokemon straight up don't exist in your version unless you trade for them, or........

The one seen in the Deoxys movie doesn't appear to be the same entity as the one in the Mega Evolution specials, but they're DEFINITELY different to the Shiny one that appears in the Hoopa movie. And that's discounting the one-off appearences is makes in series like DP, multiple in SM for some reason and of course the NEW Shiny fug that appears in the new one.

Mew was confirmed to be a species with multiple instances at one point in history, Celebi can Time Travel and hypothetically have multiple instances. Phione is considered a Mythical (for some reason) and 3 of them show up in PLA (plus it can be bred), there's more than one Meltan and in-lore, multiple are required to create a Melmetal, etc.

I’d assume that, much like how all the new mega stones started popping up as of ZA, the mega had always existed, it’s just that within hyperspace is the first time (you) encounter them. They’re new to the player, but not actually new in-universe nor formed by hyperspace

Red never uses a Mewtwo as an NPC so it's a pretty easy interpretation to say they retconned Red catching Mewtwo in HGSS for pokedex completion reasons, and Ethan/Lyra catching Mewtwo isn't that important, so it's pretty easy to say them catching Mewtwo isn't canon and it was caught by Team Flare and either escaped and sat in a cave until Serena/Calem caught it (XY version of XY's events) or went forgotten until Paxton/Harmony caught it 5 years later (Z-A version of XY's events)
LGPE notoriously makes no sense in the grand scheme of things it's better for your sanity to just assume it's non-canon

We weren't given a lore explanation.
