It feels like a climax, or the start of a full on war between Team Rocket and the Indigo League, but instead it kind of just happens. Honestly Ort is just better, his existence, while convenient, feels like it makes more sense in universe while feeling a reasonable number 2 for Red. After he's captured Kronos the Godzilla'Lax only really works with Erika to make a distraction and I think a Ort could do that anyways since he can plan and organize Red's team in his absence. If the Godzilla'lax does have to happen, I think it would be better to kill it.
That and Shadow Giovanni feel a step too far. Like I can understand giving Giovanni a weirdo Genagr, or Ort the Espeon. Those make sense more or less within the logic of the story, with Team Rocket's experiments on pokemon and people. But Giovanni just goes

Honestly I think the whole Distortion World is kind of a clumsy plot device adjacent to the biological experiments of Team Rocket. Sabrina also feels weirdly irrelevant for how essential she ends up being here, even with Red lying to protect her, I imagine a story where she's basically Mewtwo's Daughter and where he is part of the endgame, would involve her more? Green also feels weirdly irrelevant, she sort of just disappears from the plot and in retrospect, aside from having sex with Red, I think most of what she does could be moved around or be done with other characters.
Like maybe Bill is the one looking into Team Rocket alongside Oak, but he tips Red off about the S.S. Anne since he already gives him tickets.
Also, almost every instance of Fuchsia is misspelled Fuschia, although I've done something similar before and haven't had anyone point it out.
