As the protagonist in a Legends game, my idea: he got separated from his original Team from HGSS, and now they are like Alpha Pokemon bosses that are bringing havoc, so he has to caught them again:

Gmax Pikachu
Mega Charizard X
Gmax Snorlax
Mega Venusaur
Gmax Lapras
Mega Blastoise

all as bosses, it would feel like a more personal goal

Because he's based on popular male character trends of the time. Pokemon was always mainstream but in the period from gen 3 to gen 5 the fan base had a more otaku vibe than it does now.
