I have justifications but it really boils down to me not liking perfect IVs making a Pokemon perfect at everything, compared to a breed of Pokemon within a species having a niche it better fills.
IVs as they are in the games are also random and because of that, harder to make into an interesting plot point. With eugenics and niches you have intent, and people can purposefully breed Pokemon to accentuate certain traits, mitigate others, or introduce new ones.
Like let's say that Altarias have genes that code for the Fairy-type, which is why their mega evolution is a Fairy/Dragon, but since Fairy and Dragon are usually incompatible those Fairy-type genes aren't expressed. Megastones naturally bridge this gap but still stress the pokemon out physically.
Now you can have a plot about Fairy-type Altarias being bred, the possible health issues they could have, or maybe a now rogue sub-species of Altarias wrecking havoc on the environment by killing Dragon-types, risking a trophic collapse.
Of course there's no reason you can't have it both ways, but the reasoning above is just more justification for me thinking IVs are silly. But as I think it's silly I wouldn't mind it in a comedy.
