Probably something along the lines of "Pokémon is about fighting monsters, not humans". Even though they had the perfect excuse and opportunity for the story's climax, as the fusion consisting of Lusamine and Nihilego represents a blurry line between human and monster.
Speaking of "fusion", I'm kinda disappointed it's just a woman stuck inside a giant jellyfish. Having them both actually merge into some kind of alien-human-hybrid would have emphasized the eldritch threat that the Ultra Beasts are posing. No to mention the post-lore making more sense, with Lillie searching for a way to make Lusamine's DNA fully human again.
