Nier comes from ending E of Drakengard 1 where Caim and Angelus end up getting transported to Tokyo and get shot down by jets. I won't spoil how that leads into Nier because there are files in Nier for that but stuff happens.
Drakengard 1 btw is a sequel to one of the endings of Drakengard 3 and the red eye disease that appears in Nier also appears in the Drakengard 3 manga that has the male One as the mc.
Now technically Yoko Taro has said that none of the game endings of Drakengard 3 lead into 1, and I think it was a novel or stageplay that does, but you get my point that the flower, which is the bad guy of Drakengard 3 (and is actually only part of a sealed entity from the prequel manga to Drakengard 3) is actually responsible for the events of the Nier timeline.
