Ok, so here's the timeline split.
If Selen was contacted by management about something that's wrong with the cover and needs to be fixed before re-uploading it, her tweet would be something like "Sorry guys, the cover will be down for some time to fix some minor stuff, please don't worry it will be back soon."
If Selen already had permission and they took this down without even telling her why, it leads to the current timeline.
But even then, her tweet went a little above and beyond.
Namely, she explicitly "allowed" and even "asked" fans to reupload this Cover on other channels.
I don't think she would have done this if she thought the cover was ever going to come back. And considering Selen isn't really THAT retarded, I get the feeling she knew that whichever manager pulled the plug was the same person who has it out for her internally... and she obviously can't take this higher up, because Zaion got suspended for doing that.
More importantly though, this is not her permission to give, because everything on her channel legally belongs to Nijisanji.
As such, this is - at best - Selen creating a bunch of work for their copyright squad - and at worst - directly challenging their rights to stuff on her channel.
If she doesn't get at least an official suspension from this, it's going to incentivize a lot of the others to openly flaunt management rules.
Considering how much this hurts their reputation, a termination is far more likely though.
