For those modes, How I generally use it is
Whole picture - in XL models this is the best way to fix hands/feet or add items to pictures but you should only use it before the upscale.
Only Masked - You use this after upscale, you you would use this generally to enhance details in places where it's kinda LQ, generally don't try to fix stuff with this but sometimes upscale messes up things and you don't have a choice, for those situation set the padding to max while fixing.
