For one, stuff that floats on water can move heavy merchandise a lot easier and more efficiently than something that has to stay up in the air. For similar reasons watercraft might be able to have thicker more protective hulls and heavier weaponry. Or at least those are some ways I think we can nicely explain the use of both.

As in, if you have a port that is generally friendly to Mariners, if one of them rapes and pillages a bit too much near the town and ends up with a bounty on his head, even if he's in trouble the other Mariners can still operate without issue.
