Think about it.
Ame has been trained by Holmes to be a great detective just like him. The only other thing she has over her mentor is the ability to repeat something over and over again. I'll be using Mazumaro's basis for anything time related. Magni has been known to be a suspicious figure from the start. A self-proclaimed Alchemist approaching the Hero to lend his aid for seemingly no reason and is covered head-to-toe in mysterious Alchemical patterns on his body, clothes and hair. Not to mention because of his shrewdness, he can be considered a Moriarty to her Sherlock.
Now I could write a general idea of them fighting with explosions and whatnot but in that case, Ame would win it. Even if she doesn't have any experience. She can essentially turn back time and calculate a path where victory is possible. She could be gassed with his potions, injected by syringes that could cause her body to melt, even straight up eradicated by an unknown power dwelling in his body. Either way, Ame is smart enough to come prepared for a fight and would create a backdoor to start over and gain the upper hand.
So how does Magni win when she's got one of Kronii's special artifacts? It's simple. He doesn't fight from the get-go. It's going to be a battle of wits and deceit.
Ame expects a fight out of Magni but he simply raises all of his arms, dropping even his weapons and tools to show no harm if she wanted. Magni would offer to help her get rid of Tempus and explain that he has his own goals. Of course unlike Altare, Ame is doubtful from the get-go and reluctantly agrees to work together to fracture Tempus from the inside so the rest of her genmates can get rid of them even with the number difference. They'd plan out their attack, share some Intel with each other but not give out too much in the case Magni decides to backstab her. Magni, on the other hand, surprises her by giving the detective all the Intel on his genmates as well as weaknesses and chinks in their metaphysical armor. Of course Ame is panicked. She'd wonder what kind of guild members would sell out his guildmates so easily, Magni reiterates that he has been with the other guilds even mentioning he left if it didn't help with his goals and finds the Myth girls more ludicrous in Intel than his boys.
Branch 1: Ame goes through with the plan, bewildered by the sudden betrayal towards his group: They first take out Vesper Noir. The Scholar, Magni lures him in a place of worship, trapping him in an Alchemical circle and locking his inherent magical abilities while Ame shoots him. Vesper couldn't even get a word out except mutter a curse in an unknown tongue. Second, they kill off the muscle, Axel Syrios. They bring Gura along as a third party in case. Axel could smell ambush and betrayal from a mile away and before he could rip Magni to shreds, Gura engages him in a battle and loses after Magni buffs the shark girl with his own potions and hands Ame magical bullets in line with her pistol. Third, the Leader, noticed what's going on. Unable to contact his guildmates he was confronted by both Ame and Magni, Altare tries to convince Ame that Magni would betray her too only for Ame to say it was a risk worth taking. Despite the two-on-one advantage, Altare overpowers both of them but unable to kill his purple friend, all he could ask was why'd he did the things he did. Magni could only laugh and feign that he only wanted to serve his own purpose before passing Ame a magic item and overpowering Altare with it. With Tempus fallen, Ame would offer to help Magni up, his glove cloak snatches the watch from Amelia's person and as she leaves, calculates his own path and travels back to before he had met Watson and in the beginning of how Elysium came to be. Magni won here at the cost of his guildmates and Ame is stuck in a world she doesn't know for who-knows-how-long.TL;DR.Branch 1 is basically Ame suckered into helping Magni kill off his guildmates so he can time travel to the beginning of Elysium and find the truth for himself, stranding the detective in the middle of a world she has zero knowledge of.
There's a Branch 2 and Branch 3 though that's for tomorrow. I enjoyed writing this one but I get excited at the thought of writing the second branch because it's some mental gymnastics bullshittery.
