Set in a world devastated by the aftermath of a war between the US and China, and governed by the titular organization an international mercenary and arms company which keeps peace across and governs the world with an army of superhuman soldiers and MELO, (Multipurpose Eliminating and Logistic Operator,) an AI which is connected to almost all global civilian and military infrastructure. Velocity Shock (VS) also tracks and employs humans with innate psychic or other supernatural abilities, and trains these to become the finest of its operators. Velocity Shock follows Connor, a superhuman mercenary tasked with traveling across the nation of Japan to find the genetic material necessary to stabilize Mouse, a woman who contains the highest amount of psychic energy on record, at the cost of said energy slowly destroying her body.
Together with another merc in VS' employ, Chris, and equipped with an experimental weapons system that can become a suit of power armor or a motorcycle (but which usually just folds up into a backpack,) Connor sets off to find the material, which is held by rival companies based in Japan. Along the way he comes into conflict with rival agents, extradimensional horrors, mutated wild beasts, and a mysterious group of criminals and terrorists calling themselves "The Faceless", most prominently among them a pink-clad man known only as "The Ronin", who possesses a backpack similar to Connor's own.
As his journey continues, Connor collects weapons, such as guns and swords, along with various armor pieces to upgrade and customize his fighting style, and receives information and messages from Mouse, who grows increasingly close with Connor as the journey continues, the two discussing topics such as philosophy, religion, government, and the question of freedom vs safety.
After fighting the boss Ripclaw, a giant mechanical bear, Connor learns from the databanks in it's head that the CEO of VS, referred to by the codename "The Gunrunner", plans to kill Connor, and, blaming this on his Japanese rivals, spark a new war, this time between the US and Japan to sell arms to both sides and tighten his control over the world government and economy.
Enraged, Connor and Chris set off to confront the Gunrunner, fighting their way through mercenaries and agents, along with the Faceless and the Ronin, before finally squaring off against the Gunrunner, who explains his belief that chaos is the nature of the world and humanity, and that this chaos and violence must be released in a controlled manner from time to time to prevent greater calamity. Connor calls him a hypocrite, and the three fight. The Gunrunner is winning at first, but the Ronin appears and cuts him in half before attacking Connor and Chris.
The two are barely able to get away due to the intervention of Mouse, who uses her psychic ability to restrain the Ronin long enough for the three to escape.
With the Gunrunner presumed dead, and VS in chaos, the trio attempt to make their way to the final sample, despite a typhoon warning in the area. Claiming it, they are met by a humble plumb dealer, who then reveals himself to be the Ronin in disguise, and impales Chris before abducting Mouse, who is growing sicker.
Connor tears his way through Faceless forces, killing the group's second-in-command, a former Yakuza boss, before fighting the Ronin, who reveals himself to be Connor from the future, where Mouse has devastated the earth and become "a nightmare beyond your mortal comprehension". Connor refuses to believe that killing Mouse will secure a better future, and instead chooses to fight the Ronin, now riding a rebuilt Ripclaw in the middle of a typhoon.
Connor is victorious, and Ronin begs him to prevent his future before dying of his wounds.
Connor reunites with Mouse and Chris, who is revealed to have survived, Mouse is stabilized, Connor expresses hope that, through working together, mankind can survive any disaster that may befall it. The trio are then met by a mysterious man named Peter, who promises to take them to safety. With nowhere else to go, they accept his offer, and a final cutscene reveals the group has taken to living peacefully in the countryside.
A final post-credits scene reveals the Gunrunner, now a cyborg, is alive, and orders MELO to activate all VS agents. Their mission? Kill Connor, at all costs.
